That's indeed an "interesting" set-up of cyl 1+3 and 2+4...
I'm no expert in headers pairing, but most 4cyl headers are paired 1+4 & 2+3 to distribute the pulses evenly over the secondary pipes. Yours is like a "big-banger", but you also have big long primaries...
(The OEM cast mani, 1+2 and 3+4 is more about space saving but in the end has the same sequence pairing as yours.)
I did a 1-2 and 3+4 design which would package into a VX and give long pirmarys without modifying the boot and it got slated for being the wrong configuration. The idea with that the sequencial design is that the energy from the first pulse helps to pull the second pulse through. If you look at the designs then generally there is a mix of the 2 and witout testing both I doubt you'd know which is best or if the difference was really that big.
As for 4-1 for SC noramlly in a FI engine all your looking to do is get rig of the gas a easily as posible as you don't need the scavaging effect to pull the gas into the cylinders like a NA as the SC will just push flow in.
Be interesting to see how it performs as I recon similar design (config and runner length) will package into a VX without moding the boot
